As this suggestion suggests, it really depends on the nature of your process. If it's something destructive, or if you're something which others might be hostile towards, you definitely want to start on the planet which won't resist you, at site 1. However, if you are capable of playing nice with people and their planets then you might have better luck going to site 2, where you could potentially get some assistance.

Start with site 2. If it can support a technological civilization, there may be other resources which would speed up the harvesting process at site 1, or make a covert approach to site 3 possible at all.

On the other hand, we might not want to be burdened with a load of minerals or whatever if, upon contacting planet 3, they attack us or something. Seems like we should first ascertain whether they're hostile.

Is returning to base a costly action? Or can you just warp there willy-nilly?

In any case, send off a report or something - I'm assuming you can do that, FTL comms or no. Tell them what you've found.
